The add-in should recognize term synonyms and allow markup. Perhaps even with the option to mark-up the synonym or to use the preferred term instead.

There is a menu option that allows automatic mark-up of all future instances of ontology terms, but it doesn't exist for the database IDs.

After terms are marked-up and highlighting is turned on, the highlights never go away even when Highlight Terms is toggled. Also some terms never get highlighted even though they are marked-up.
